1 · Molecular biology basics: DNA, RNA, gene expression and recombinant DNA · easy

A double-stranded DNA sample has 30% adenine. What percentage is guanine?

  1. 30%
  2. 40%
  3. 70%
  4. 20%
Answer and working

D. 20%

By Chargaff's rules A = T = 30%, so G + C = 40% and G = C = 20%.

2 · Molecular biology basics: DNA, RNA, gene expression and recombinant DNA · easy

How many reading frames must be examined to search a double-stranded DNA sequence for open reading frames?

  1. Three
  2. Two
  3. Six
  4. Twelve
Answer and working

C. Six

Three frames on each strand, so six in total; searching only the given strand misses genes on the complementary strand.

3 · Molecular biology basics: DNA, RNA, gene expression and recombinant DNA · medium

Using the Wallace rule, what is the approximate melting temperature of a 20-base primer with 10 G or C and 10 A or T bases?

  1. 40 °C
  2. 80 °C
  3. 60 °C
  4. 50 °C
Answer and working

C. 60 °C

Tm ≈ 2(A + T) + 4(G + C) = 2 × 10 + 4 × 10 = 60 °C. The rule is only a rough guide for short oligonucleotides.

4 · Genomic resources and databases: NCBI, EBI, ExPASy, GenBank, EMBL, DDBJ · easy

Which three databases form the International Nucleotide Sequence Database Collaboration?

  1. GenBank, UniProt and PDB
  2. RefSeq, Swiss-Prot and Pfam
  3. GenBank, ENA and DDBJ
  4. ENA, KEGG and ExPASy
Answer and working

C. GenBank, ENA and DDBJ

GenBank (NCBI, USA), the European Nucleotide Archive (EMBL-EBI) and the DNA Data Bank of Japan exchange data daily. UniProt and PDB hold proteins and structures.

5 · Genomic resources and databases: NCBI, EBI, ExPASy, GenBank, EMBL, DDBJ · easy

Which organisation maintains GenBank?

  1. EMBL-EBI
  2. The Swiss Institute of Bioinformatics
  3. The worldwide Protein Data Bank
  4. NCBI
Answer and working

D. NCBI

GenBank is maintained by the National Center for Biotechnology Information. ENA is at EMBL-EBI; ExPASy belongs to the SIB.

How does the header line of a FASTA file begin?

  1. With the character '@'
  2. With the word LOCUS
  3. With the character '>'
  4. With the character '#'
Answer and working

C. With the character '>'

FASTA headers start with '>'; FASTQ records start with '@'; GenBank flat files begin with LOCUS.

7 · Genomic resources and databases: NCBI, EBI, ExPASy, GenBank, EMBL, DDBJ · medium

How many lines make up one read record in a FASTQ file?

  1. Two
  2. Four
  3. Three
  4. Five
Answer and working

B. Four

Identifier line (@), sequence, '+' line, and quality string of the same length as the sequence.

In IUPAC nucleotide codes, what does the letter R represent?

  1. C or T (a pyrimidine)
  2. Any base
  3. A or G (a purine)
  4. A or T
Answer and working

C. A or G (a purine)

R = purine (A/G), Y = pyrimidine (C/T), N = any base.

In a dot plot of a sequence against itself, what do short diagonals parallel to the main diagonal indicate?

  1. Point mutations
  2. Repeated segments within the sequence
  3. Low-quality base calls
  4. The positions of stop codons
Answer and working

B. Repeated segments within the sequence

Off-diagonal lines show where one part of the sequence matches another: internal repeats.
